What thread color should I use for a skull on a black shirt?

Keep the fill colors, but sew the outline in gray, silver or white instead of black, because a dark outline disappears on black fabric. The thread chart lists the colors in sewing order, so you can see which stop is the outline. A quick trial on a leftover piece of the shirt fabric shows the contrast before you commit.

Can I embroider a skull directly on a leather jacket?

It is possible but risky: every needle hole in leather is permanent, and dense fills can perforate it. The safer route is to stitch the skull as a patch on twill or felt and sew the finished patch to the jacket, which also lets you move it later.
